Upgraded to 6.11.5 and lost almost all my shares and docker service wouldn't start as well. Downgraded back to 6.11.4 and everything returned to normal.

These paths should not exist before array start, do you know what is creating them?

Don't know what mean by main folder, either way and like mentioned those folders cannot be created before array start, if you remove what is creating them it should be fix your shares issue, also you should not use /mnt/user for any extra mappings.
