Solutions

  1. sinbrkatetete's post in Appdata, domains, system shares missing from GUI, iso share different from config... was marked as the answer   
    OK, so I went back and checked everything from the start. Saw that user share assignment was disabled on cache, enabled it and all the shares (re)appeared. So if anyone gets in the same mess as I did - that was the solution for me.
     
    Thanks to anyone who spent even a second looking at my troubles.
