Delete files from Disk directly instead of deleting from Shares

I have used unbalance to gather data and copy to another drive in the array.

There is some data in specific disks that i don't need. 

So, is it safe to use a tool like Krusader to delete data directly from disks?

The data is part of an existing share.

So, by deleting from disks will it cause problems in the array or share?

 

The whole goal of this is to empty out disks and replace them with bigger ones.

I will be doing a new config.

No.   Deleting them from disks will also delete them from shares as User Shares are just an alternative view of the files on your disks.
