I plan to start by using my current gen3 i7 processor/board. I don't know if I'll get that far with it with what I want to do, so if not, will upgrade the hardware. Will it remember all the disks (presumably by UUID) and keep their configuration, even if all the sata ports change on the new motherboard?

Yes, the drives are identified by their serial numbers.

 

The only risk would be using RAID hardware that would change the way drives are seen by the OS.
