Rsync or equivalent tool to sync files bidirectionally

I'm looking for a way to bidirectionally sync my main Unraid server, with another nas. Until now I was using rsync to copy my main server's files to the backup nas. However, recently the filesystem of one of my drives got corrupted, and now some files are in the lost+found folder (full story here). I'm afraid that continuing to use rsync would delete the files rsync no longer finds in the source from the destination.
Is there any way to use rsync (or similar tool) to keep the good files on the backup and even restore them to my main server?
