Unraid runs with an 10980XE (48 lanes) CPU on an Asus X299-A (originally marketed as 44 lanes).

 

I would like to run 3 PCIe 16x cards. Anyone knows whether 48 lanes are available due to the CPU or I am restricted to 44 lanes due to the Motherboard. Would this change if I were to upgrade the motherboard?

Depends on mobo, even Asus X299 AII, the extra lane was support for extra M2 not for PCIe slot.
