Please upgrade the AD Extras plugin and see if it doesn't solve the issues you are experiencing.

The plugin no longer shows in the SMB settings.

Nice though, so I have to set up the share, reboot, then it lets me get rid of the Everyone group and apply my own permissions, and the permissions do persist through reboots.

Update to the latest release.  The AD Extras page was not showing because of some debug I left in the code.

Once the plugin is first installed, go to the AD Extras page and click the 'Default' button to apply the necessary Samba settings.  After that the settings will be applied on each reboot.

Seemed to be working fine, then parity check finished and mover ran and my permissions all got screwed up again.

Probably someting left over from the initial plugin installation that incorrectly changed permissions.
