Array drives not detected when GPU is installed

Hi All,

I currently have an LSI 9211-8i that is in IT mode (at least as far as I can tell) and it has worked flawlessly up until now. I have an AMD based system (5600g on a b550 mobo), and so I am trying to install a GTX 980 Ti to be used for Plex transcoding. But, when I install the gpu in the system, none of the disks connected to the LSI controller are recognized. I have updated my motherboard BIOS to see if that fixed anything, no such luck. What is weird is that once I remove the gpu, all drives are detected and the server functions as normal. I am attaching my diagnostics file (hopefully this gives up the culprit).

 

Thank y'all in advance, I've been pulling my hair out trying to figure out what the issue is.

UPDATE: 

I have been digging around in the logs and noticed an mpt2sas_cm0 error:

mpt2sas_cm0: diag reset: FAILED
mpt2sas_cm0: failure at drivers/scsi/mpt3sas/mpt3sas_scsih.c:12336/_scsih_probe()!

 

Upon running dmesg |grep mpt:

The question is, why are the mpt2sas/mpt3sas drivers impacted at all by the gpu?

 

Which slot are you sung for the HBA, CPU or SB? Did you try swapping them?

I tried swapping the slots and no luck, same issue. Not sure what's wrong. Is there anything blatantly wrong in the diagnostics? Or did I get the diagnosis right?

It might be an issue with PCI Express lane bandwidth:

 

I see this note in your motherboard manual: * When using PCIe x1 slot (PEX1_1), PCIe x16 slot (PEX16_SB_1) will be adjusted to x1 lanes.

 

This to me seems like as soon as you use one of the x1 lanes, it will make the PCIe x16 a x1 lane as well - Really strange if that is the case.
