I get the message "Flash drive corrupted or offline, post your diagnostics on the forum"

You should probably plug it into a PC/Mac and check it is readable.

So how do i shut down the server? Or should I pull it out while live?

Shutdown, check the flash drive, also try a different port after, ideally USB 2.0.

You may need to force a shutdown via the power button.   

You definitely do not want to pull the flash drive out while Unraid is actually running as that is guaranteed to cause problems.
