Now my question (note that I'm a newbie so I may get my lingo wrong here.)  The Supermicro board (PCI-E x4) does not look like it fits appropriately into the motherboard's blue PCI 2.0 x 16 slot.  It leaves a lot of unused space in the slot.  Is it supposed to fit in there?  I don't want to fry my board.

That is correct - the PCIe spec allows for x1, x4, x8 and x16 bus widths.  It is designed to allow 'narrow' bus cards to work in 'wider' bus slots - simply leaving the extra connections unused.  Go ahead and install your card!
