Downgraded PCIe on W680 and 14700k

I have a really weird issue that I just can't figure out. For some reason many of my PCIe devices "suddenly" got marked as downgraded and I just can't figure out why. One day my parity-check said "3 days remaining" and when I investigated a little, I noticed that my SAS2116 is only running at x2 speed. I've tried changing the speed of my NVMEs (to GEN2), unplugging them, unplugging my GPU, changing PCI lane of the LSI 2116 card and changing BIOS settings, but no matter what I do, I can't get it to run at it's usual x8 speed (which my other c246-based UnRaid server does). I don't understand why though as this motherboard and CPU is way newer and shouldn't have any issues supporting the number of PCI-devices/lanes.

I have UnRaid 6.12.11 running just fine without any issues. The last parity-check I did with the expected speed was the 2024-07-21. After that I've swapped my two Samsung 980 pro 1TB NVMe's with two Kingston KC3000 2TB. I have not changed the location/order on any other piece of hardware. They have the same specs as far as I can tell, just a different brand and size. Those two are only in their own pool, only spinning disks are connected to the LSI-cards/main array. I'm not 100% sure anymore, but I might have upgraded the BIOS too because of the 14700k-issues Intel has, but I've changed all BIOS settings to what I used to have.


Do anyone else have this w680 board with LSI cards and can check their lspci output? Any reason why all PCI cards are downgraded? Especially the LSI 2116 now complete destroys the parity-check speed. I feel like I've tried every BIOS setting and solution out there, so I'm desperate and hope anyone else has encountered the same issue. Apart from the slow parity-check everything else seems to work fine. The only other issue I've noticed is that the server sometimes takes ages to POST. Sometimes it POSTs after a few seconds and sometimes it may take up to 5 MINUTES(!!!). To me it looks like it has some kind of negotiation issues, but I'm not sure if this is related to the PCIe speed downgrade.
