Trouble deleting files

I've got one of the original intel mb's with 8 750's, 1 500 and a 250 on Sata (SIL 3114 four port pci cards+mb), two 500's on Pata. I initially brought up the system using 3.0 and brough all my files over.  I then upgraded to 4.3Beta6 to try the cache drive.  Worked well as long as I was writing or performing parity.  I had inadvertantly copied over my timecapsule backup directories so I attempted to delete them via both windows explorer and the terminal with rm -r.  Both of these commands would delete a few files and then the process would hang.  I tired without the cache drive and without the parity drive, then without both and the system would repeat the behaviour.  I then went back to 3.0 and have had no problem deleting the directories and files.  Anybody else run across this?  Generic 3114 problems with the new load?  If it's just my hardware I'm open to upgrading.
