I'm trying to move the contents of five external drives into a single unraid server while restructuring the folders.

 

The external drives themselves do have some duplications.

 

So drive 1 /dvd/film/mymovie.avi will move to /movies/action/mymovie.avi in the server.

 

I then want to compare the external and unraid, and reconcile the filenames even they appear in different folders to ensure that I've copied over everything.

Making some assumptions here, I've handled this kind of thing by using a duplicate file finder, and deleting the dupes found on the source drive. After everything is copied, the source drives should be empty. If you want to keep the source drives intact, you would probably need to export a list of duplicate files and make sure there was at least 1 duplicate of every file.

I would suggest using a media rename utility such as therenamer or filebot. Setup your media folder structure using one of these utilities and set what you want to happen if they find a duplicate.

 

Then in manageable batches dump your media into your chosen utility and let them rename/cleanup and move the files to their new locations.
