Can anyone explain to me how to make sure that I don't lose all my Plex server settings each time I reboot my server?

    in the plugin settings, set the tmp and library folders correctly (ie on the cache or array drives)

    I just have the library folder set, as per the name (Temporary folder) I didn't really assign it to anywhere that survives a reboot and it worked fine:-
