If I change the disks in a share from ALL (so files are spread out among all the disks) to specific disks (i.e. Disk1 and Disk2).  Will unRaid automatically rearrange the files to match the new setup?  Or do I have to move them automatically?

No.  You'll have to rearrange them manually.  You will however still be able to read all the files regardless if the disk the file is stored on is no longer part of the included disks.
