Content missing from the share but still on the disks

I currently use my unRAID NAS to download my movies and TV shows to via SabNZBD / Couch Potato / Sickrage and then stream them via Plex.

 

Recently I've noticed that the same movies / shows have downloaded 6 or 7 times taking up unnecessary space on the array, so have spent the last hour or so going through and deleting the duplicated folders (i.e. I had The Martian 7 times, so deleted 6 versions).

 

I was doing this through the share folder of APPDATA>SABNZBD>DOWNLOADS>COMPLETE, rather than the individual disks.  The APPDATA share shares disk 1 and 2.

 

5 minutes ago all of my movies besides Django Unchanged disappeared from the share, however they are all still on the relevant disks, either 1 or 2 following the correct path.

 

Is there any way to get them all back in the share as this is where my Plex server points to?

Try stopping and starting the array, if that doesn't work, properly shut down and reboot, if it's still messed up after that download the diagnostic zip file and post it here.
