Better way to connect disks?

I was thinking what will be the best way to connect my sata drives to the motherboard in the case it does matter.

 

My mobo has:

 

6x SATA3 (6Gbps) ports via PCH

2x SATA3 (6Gbps) ports via ASM1061

 

What will be the best way to connect data disks (4u) , cache disk (1u) and parity disk (1u, next unraid release 2u) ?

 

What happen if a disk in swapped from it's connector with another disk?

    Performance wise will be pretty much identical.

     

    unRAID tracks disks by serial number, there's no problem swapping controller.
