I have tried a couple of dockers which I have since removed, however they still have folders present (albeit empty) in the appdata directory, are these cleaned up as part of a maintenance process or can I manually delete them?

 

Is there anywhere else I should be looking to clean up files or because of their very nature of being containerised, is that it?

You can manually delete them.  (or use CA Appdata Cleanup which tries to figure out what docker's appdata is no longer in use and then offer to delete them -> just confirm that it'll delete only stuff that is actually no longer being used)
