So I have fix common problems currently running in troubleshooting mode due to my recent reboot. If I wanted to upgrade my version of unRAID, is it safe to do while the fix common problems is running in troubleshooting mode? Or should I reboot to disable it, then update unRAID?

    It should be safe to upgrade, then you'll reboot to complete the upgrade, which will terminate Troubleshooting Mode.  If you still need it, you can start it again.
