I'm going to change my motherboard on my running unraid server 

 

the only manual I have found is for v4 and 5 but i'm running 6.3.2

 

How can I change my motherboard without loosing all my data ?

You just change it.  unRaid is for the most part hardware agnostic and doesn't care about the motherboard.  The only thing that might trip you up is if you are running VM's with hardware passthrough on your current setup.
