Update checks, better management of appdata / config folders, network management consistent with unRaid, etc. On a quick glance, I didn't see any real compelling reason to go with Portainer. Can you explain what is webUI? From what I see, unRaid only allow you to manage as container base. But Portainer allows you to manage the images, volumes, network, etc separately. But you're going to have the least amount of aggravation by using the built-in management system. Quote Link to comment

Yes Is it advisable to use Portainer on Unraid, rather than Unraid's built in webui? In my opinion, No, but ymmv Is Portainer on a non-Unraid OS better than Unraid's docker webui?
