rights lost to certain folders

not sure when this happened, but  i was cleaning out my collection ... ie removing duplicates, bad quality rips and there were some folders i could not remove or delete.  I have simple sharing enabled.  I have tried setting it to user share, then some files would delete, revert back to simple sharing then a file or two would be removed.  I have tried setting the security permissions from Windows for full access but i would i get access denied messages  needing permision from  "fileserver\root"  (fileserver is the name of my unraid box).  Pretty much is there a way to reset all permissions on all files and how would i go about doing it?

Also, do i need to perform a filesystem check on each disk individually or is there a way to perform one on all disk??  I currently have 12 drives  with varying 2tb and 1tb drives for a total of 15 tb.  so it would be pretty tedious to perform filesystem check on each drive.
