Im running UNRAID on 2 NAS boxes, both with samba and AFP, and trying to figure out why these errors show up in the logs - Any Comment?

You have identical named files on at least 2 different disks at the same level. The user shares warn you about this, as it doesn't know which one it should use.

Forgive my ignorance - but WHY is this an issue? is it on one drive that the dups exist or same data on 2 drives? ((I would sometimes LIKE duplicate data for redundancy - or is this a different issue? IE 2 files w same name in same place?))

Only 1 of the duplicate files on parallel paths on the "disk" shares can be shown in the user share named  "UNRAID"

 

Under that share, only the file on the lowest numbered disk will be visible.  The others cannot be accessed through the "user" share. 

You can have the same file in two places, just not in identically parallel paths on multiple data disks.

Ahh, it is a share issue NOT something wrong (Being Apple directories they need to be there) but in SMB they are an issue. No so in AFP
