August 4, 201015 yr Got all the components connected, still need to "neaten" up the cables and put the sides back on. Currently preclearing 3 2TB drives and seems to be going well. Have 4 drives in SuperMicro 5x3 cse-m35t1 hot swap . System only seems to see 3 out of 4 of the drives. ls -l /dev/disk/by-id shows 2 wd20eads (3rd one is not showing), Hitachi, and then the usb (SanDisk). I've swapped the "missing" drive between the 2 bays not being used. but still not seeing it when I do the ls -l /dev/disk/by-id or do I need to do something else before system will now see it? Prefer steps which would not be disruptive to the currently running pre-clears.

Nothing you can do without re-seating the cables to the drive. If it does not show in the ls -l /dev/disk/by-id it will not be visible to any process. Once you can, you can reboot and see if it is visible in your BIOS. If not, there's no way it will be visible at all. It could be a bad hot-swap bay, or a bad power cable, or a bad disk, or a bad SATA cable, or a BIOS option disabling the SATA ports. (If you leave some BIOS in "Legacy Emulation" mode the disks will appear as IDE drives and only 4 will be visible, as master/slave on 2 IDE controllers. You'll need to set the BIOS to ACHI mode to correct that.) Joe L.
August 4, 201015 yr Author ok. Will check BIOS when pre-clears are done. Think it is set for ACHI. Know I did it before I updated the BIOS but forget if I redid it afterwards. After pre-clear, will play around some swapping bays, cables, etc to see what I can see. Hitachi 7200 2TB 48% done. Both WD20EADS 5400 2TB 29% done.
August 4, 201015 yr Author pre-read of Hitachi completed 6:31, currently in Step 2 or Write phase. Saw pre-read start about 110mb/s and at end was 59.5mb/s. wd20eads are at 79% for pre-read. Currently doing around 63mb/s. tried the 4th drive in a docking station I have on my laptop. Nothing. I would assume that the drive is DOA so guess I'll contact newegg to rma it.
