Docker BTRFS Subvolume problem

Recommended Posts

Hi,

I'm having a problem with my docker service, i have crate a docker-image 15G and the size grows all the time, i found some logs that could be removed and put into a rotation.

I found a lot of old sub-volumes inside /var/lib/docker/btrfs/subvolumes, i don't know if they a related to my docker.img always getting full?

The UUID of the subvolumes don't match any of my containers so i dont know which ones is safe to remove.

docker ps -a

That's normal. I just checked and I've got even more. You probably have one of your mappings misconfigured.

Been through all the mappings they all are correct, is there some way to find out whats taking up all space?

A more likely cause isn't the mappings of the dockers, it is the settings within a docker application. You must make sure that the applications are set to write only to mapped storage.

It's not mappings per se.  Rather its the settings inside the containers.  See this as an example of how things can go wrong with a simple typo

I'm going to revive this thread as I'm facing what I think is a similar issue. Something is not adding up, and I can tell you with fairly high certainty I don't have containers that are "leaking" extra data. I found one, and nipped that in the butt (thanks pihole for your atrocious error log!!). I've seen a lot of things around here and yes I've read the FAQ to be certain I don't have the generic issues listed here. What I've identified is mismatched BTRFS filesystem compared to the docker image file. Perhaps I misunderstand something here, but I don't think I am.

The details:

My docker image file was 30GB, I've now upped it to 50GB. Pretty sure the recent warning about the docker image size was from pihole log, but it prompted be to dig into this all.

image.thumb.png.459a67a67d56a07adf86c80822bf4db6.png

But as I was reading some other posts, I checked out the /var/lib/docker folder and listed sizes to find:

@:/mnt/user/appdata$ sudo du -h -d 1 /var/lib/docker/
3.8G	/var/lib/docker/containers
0	/var/lib/docker/plugins
86G	/var/lib/docker/btrfs
36M	/var/lib/docker/image
48K	/var/lib/docker/volumes
0	/var/lib/docker/trust
192K	/var/lib/docker/network
0	/var/lib/docker/swarm
16K	/var/lib/docker/builder
0	/var/lib/docker/unraid
1.1M	/var/lib/docker/containerd
0	/var/lib/docker/runtimes
0	/var/lib/docker/tmp
90G	/var/lib/docker/

You will see that my BTRFS is being reported as 86G, which is larger than the docker image file even is (now 50GB, but this was in place when it was 30GB as well). Taking a look it is in sub volumes that we have a ton of extra sub volumes. I currently have 30 containers running which is on the high side - but I've never (prior to unRAID and consequently btrfs filesystem for containers) had any type of a storage leak in my /var/lib/docker before. The output of these sub volumes are nothing egregious either:

root@atlantis:/var/lib/docker/btrfs/subvolumes# du -sxh * | sort -h

Not trying to say specifically this is a unRAID doing something wrong - could be unRAID, could be BTRFS, could be Docker. But something is not correct here. I'm linking two threads I found on github for issues with Docker where users are reporting similar circumstances. What many will illustrate as well as its usually a gradual growth, which mine has tended to be since I've not been bugged about the docker image size very often at all. Once when I started adding all my containers initially (30 is probably above the norm), and second was today as it approached the 30GB mark.

What's most interesting about the above output, is that there are a plethora of duplicate sizes which leads me to think something is not working quite right when updates are pulled and new containers launched. It's more than likely these are duplicates but I can't find an easy way to identify which ones could be removed. I regularly pull all new updates to images on a weekly basis, so it seems very plausible and likely that when new containers are being created - something is happening incorrectly with regard to docker and the btrfs filesystem. I also have "docker system prune" run via user-scripts the day following the updates to remove any leftover dangling images volumes containers etc. Validated by running manually that there isn't anything to cleanup.

EDIT - Updating Analysis:

As seen in the output below, 3 of these sub volumes are EXACTLY the same data. Same dates and sizes of the underlying filesystem that is seen. The file content is exactly the same as well. I could likely do this among many more, but its difficult to output this analysis easily. It will also be massive in size. Will see if Tree is an option to output and visualize the duplicate structure.

Probably because the docker.img doesn't duplicate layers of the various apps until they are modified by the app.  (EG: all of LSIO / binhex's apps all utilize the same base image, and have a huge overlap of layers.  When the first app is installed, it has to grab all of the layers and store them.  The 2nd and subsequent apps see this, and it doesn't redownload or take up the space in the image.  If the 2nd app makes a change however in one of those layers, then the entire layer gets copied to the 2nd app, and the change is made  (aka : COW - Copy On Write)

This is all handled at the filesystem / docker level, and the du command probably isn't smart enough to figure it out, since it goes through folder by folder and simply adds up the filesizes in that folder (ie: my  /var/lib/docker/btrfs is 49G, but my image size is 20G -> I have zero problems)

df /var/lib/docker

Will return the correct usage on the docker image.

Supposedly though, docker has had problems with removing dangling images (images / layers that don't belong to anything anymore).  You can get rid of them via

docker rmi $(docker images --quiet --filter "dangling=true")

But I've never had the command return anything but an error which means that no dangling images were found

Beyond that, if you really want to clean up the docker.img file, the easiest fastest way without causing any heartaches or pulpitations is to simply stop the service, delete the image, re-enable the service, then on the Apps tab (Previous Apps) check off all of the apps you want installed and hit Install Multi.  10 Minutes later, it'll be like nothing happened.

Yes, this is why I run "docker system prune -f" via script weekly. It takes care of all the "dangling" things (images, volumes, networks, containers, etc).

I guess that is my concern here - it feels like a nuclear option to cleanup every so many months when this piles up again. I guess I can understand if the btrfs is not a problem - but I thought I had read another thread someone saying it was a problem to see that FS becoming so large compared to the size of the docker image file.

Either way - I think honestly there is something bigger here that needs to be addressed. Because in reality, it looks like the docker install is taking up potentially more space than needed overall. I get the layer component you mention - but there seems to be WAY more duplication than actually exists with even shared layers.

My bigger concern is that something in here caused my more recent system hang up somehow. But thats neither here nor there. I'll keep an eye over time I guess to see how this progresses.

Which it is.  But, find me a different OS where you can effectively format a hard drive (delete the docker.img file), select a couple checkmarks and every single application is reinstalled and up and running with no re-configuring required at all in a matter of minutes.

But, I do realize that at least in the past, one of the complaints of docker as a whole (not limited to unRaid) was its disk space utilization.  Either way, the problem lies squarely with docker itself, and not the unRaid installation of it, and the majority of users have zero problems with the docker.img file.  The minority who do, because its such an easy process to redo everything I always suggest the nuke option.  At the end of the day, it takes far far less time than to figure out what went wrong on docker's end.

This is a known issue with Docker on BTRFS, which is a supported filesystem.

I hit this after adding and deleting a couple dozen containers. I can confirm it takes about 10 minutes to resolve by disabling docker, deleting the docker.img file, re-enabling Docker, and having the apps reinstall.

It's not unique to unRAID, it's because this command fails:

Quote

btrfs subvolume delete $subvolume

Technically, this isn't a docker problem, BTRFS should do its job and delete the subvolumes, but BTRFS is a cutting edge filesystem, something Docker requires.

Anyway, on another OS, you'd have to follow a bunch of steps (see above for examples) but here in the world of unRAID with container and install orchestration it's a few clicks. Hopefully BTRFS fixes this.

Still a problem 5 years later. Moved back to a XFS docker image because of this, subvolumes never get deleted, if you stop docker the subvolumes are just unmounted, best way is to delete them from your directory and restart from scratch... which sucks.
