I have to add a gigabit ethernet card to my production box. Is a PCI card going to perform the same as a PCI-E card or worse??

it depends on what it has to share the bus with.  If it is the only thing on the PCI bus you'll not see much difference.  If it has to share the PCI bus with 10 disk drives, then use the PCIe bus for the network card.

It would share the  bus with a wireless network card used for internet only.  I'd be removing an eSATA card to do that, though.  The eSata drive was serving as a mirror of a production drive in my box so it would no longer be necessary with unRaid.
