Portainer plus NGINX Best practices question

Hey everyone,

What is the best way to use portainer and NGINX.. I don't know if I should use portainer and it's templates, and enable it inside of there and it's networks (I am assuming quite a bit here, as I'm still rather dumb when it comes to how the Docker Network works inside of the application, as far as ownership goes) or should I use the entire 'LetsEncrypt' package, and just manage NGINX traffic that way. 

 

The Docker concept of container ownership and it's stack still eludes me.  I would think that Unraid --> Docker, Docker --> App Containers, App Container/Portainer --> Containers managed thru Portainer.  If I set up networks inside of portainer, can they reference back outside the the app container and do routing, or is everything just one giant flat network diagram.
