This post came up when I was searching for a solution so I'll post how I solved it.
In unraid terminal, use the 'fuser' command on the vhdx file you want to stop. This will return the process ID that's using the file. Then in terminal use 'kill ####' with the process ID #.
Can't mount Virtual Disk because it's in use.
