Server shows new permissions running in background not sure how to see if finished or where in the process it is.

    You can't.  Once you closed the window in the GUI, effectively the script aborted.   It will however finish the last command.  Time frame various though on completion time depending upon the number of files on whatever disk or share that you set it to run against.
