I found this issue with my system.  When I copy files to the UnRAID system the files are visable but if I reboot the UnRAID system the files I copied show up as hidden to any Windows system that access the samba share on my UnRAID server.

 

The smb.conf needs to have the default create mask to be set without the execution bit.
