SSD Caddy or Motherboard Sata ports for Cache & Apps

I have a PCI-e x4 drive caddy which can support 2 SSD's (purpose built).  Link to product here: http://sybausa.com/productInfo.php?iid=1389.  It is PCI-e x4 port (Compatible to all PCI-e ports (x4, x8, x16)) and its 6Gb/s.  It also has 2-lane PCI-e 2.0 Interface Supports Communication Bandwidth up to 10.0Gbps.

 

Would this provide all the throughput/performance I need for Cache and Apps (Plex, Dropbox, etc).  Or should I put those drives on the motherboard 6Gb/s ports?

 

I guess the real question is what is the difference in performance between a 6Gb/s motherboard sata port and a 6Gb/s PCI-e x4 card.
