Are there any best practices for changing my unraid server motherboard and CPU? Will I need to do config changes in unraid before or after the upgrade?

If you don't have any VM's, then no, no special changes needed.  It's always wise though to make a copy of your drive assignments, just in case.  If you do have VM's, they will probably need some adjustment.

Nope no Vm's. By copying drive assignments you mean which drive/serial is drive 1,2,3 and 4?

Yes, and parity.

People often just take a screenshot of Main.

Update, I had no issues at all doing the upgrade. I tried to keep the drive numbers with the same ports on the controller and everything was exactly the same on first boot. All I had to do was start the array

No but it was nice to see them all look the same on first boot :D

Any time you are opening up the computer you are disrupting the delicate cabling inside the server. Replacing the motherboard is going to be especially disruptive. I'd do a parity check immediately and monitor server closely until it is burned in. And look through the syslog for errors or warnings that might hint at some problem. 

 

The ability to swap out the motherboard and have the system keep working is pretty amazing.
