Made a mess copying files - many empty folders now created!

I accidently copied a bunch of files into sub directories when they are suppose to be a directory up. I tried to use Dynamix file manager to move them but it was doing a full copy and delete when the files were on the same disks:

Above is an example of one file, when I did it originally I selected all files that were in the wrong place (many). I then tried Krusader to move the files but Dynamix had made folders where the files were to go and Krusader would not overwrite them. I manually deleted about 20 of the folders and Kursader moved everything instantly. I am now at a cross roads where I either wait for Dynamix because the "Overwrite existing files" option seems to get rid of the empty folders or manually delete a couple hundred folders and move instantly with Krusader. Is there another option? Why is Dynamix behaving differently than Krusader?

I moved all the stranded files into one directory and started to manually clean things up. For some reason the folders are corrupted and Krusader cannot use its "Move Into" functionality. I don't see a way for Krusader to delete before move:

Well, cleaned it up manually but would still be interested in what this behavior happened. I figured Dynamix would automatically move the files like Krusader did since they were on the same disk.

 Dynamix File Manager always uses a copy/delete strategy regardless of whether the files are located as this is safest.   Doing a move can sometimes result in unexpected results.
