In the guide(s) it states that all OS, .NET framwork, Driver, etc updates should be done PRIOR to installing the couple of XEN drivers.

I am not sure where you saw this, but it may be referring to the initial setup only (basically get machine installed and patched before installing Xen drivers), however I don't see why this matters. Once you have the Xen drivers installed you treat it like any other machine - do your monthly patches and don't worry about it. Windows Update will not try and update the Xen drivers, so you don't need to worry about conflicts/interaction.

One small caveat. If you're doing VGA passthrough sometimes Windows Update messes with the reboot process and prevents the scripts for auto ejection from running. Therefore, before doing any large update (such as 8.1 update for example) or an update that requires a reboot make sure to disable pci passthrough. Then do your updates over VNC and you're good to go.
