How to shutdown manually?

Given that we now have VM, Dockers, plugins etc, how can we shutdown manually? My machine suddenly become intermittent access, and folders etc are almost stuck forever loading. I did a shutdown command in console but it seems to be stuck. I went to http://www.lime-technology.com/wiki/index.php/Console#To_cleanly_Stop_the_array_from_the_command_line but it was updated in 2011, and doesn't seems to account for what happens if there are still running programs..
