The second I turned on VT-D, the 3 HDD's went offline.

Have same MB.  What I did was pass the MB Marvel controller through to one of my VMs.  Specifically my WHS v1 VM.  This works but I do have to reboot when the WHSv1 VM drops drives - I suspect it is a similar cause to unRAID not seeing or working correctly when VT-d is enable.  It doesn't happen often (every 2-4 weeks) but that is why I chose WHSv1.  It doesn't matter if I wait a day to reboot even.  Since it is just backing up my Windows boxes and I loose one backup at most.
