(SOLVED) Is it 3.0 PORTS or 3.0 DEVICES that are unstable for booting?

I've been messing around with different USB configurations for my rig. I'm trying to pass-through some of my onboard USB controllers to a Windows 10 VM, but the controller I want to use (the one with the front panel USB headers) has the only 2.0 ports available.

 

Does plugging into a 3.0 port (the ones I'd plug into would actually be 3.1 Gen 2 technically) with a 2.0 device get rid of the incompatibility issues? Is it 3.0 ports or 3.0 devices that cause issues? I also noticed that even though I have my 2.0 flash drive plugged into the 2.0 port, it still shows up under a USB 3.1 XHCI controller.
