crowdx42's post in Rsync Question was marked as the answerOk, so I updated the script to the same as what you are using, changing the pathnames. You were also correct, my original script was copying the whole folder inside the existing folder.

crowdx42's post in UNRAID missing share, XFS Corruption was marked as the answerWell rsync finished (I restarted it in a putty session this time lol). Everything finished syncing and I checked the original disk file system and it was fine. So the old drive does not seem to have been the cause. I did a new XFS File check once everything was synced with the old drive and it came back fine.
