I'm running the Vault Hunters 3rd Edition with a couple of additional mods. Is there a way to keep my added mods installed when the server goes through an update?

Vault Hunters 3rd Edition Update 5 has been released and the server no longer runs because a new version of Forge is required version 40.1.93.

When the Vault Hunters 3rd Edition container updates to the latest version when the mods are extracted from the zip archive the old versions are remaining in the mods folder which is causing some conflicts when playing Vault Hunters.
